Yes. I’m using the latest Obsidian version, I have no CSS snippets (I admit, I’m using a custom theme, but it is update and I see no reason that would impact my Sync whatsoever,) and I tested it in Restricted Mode on both devices and the problem persisted.
Expected result
Deleted notes would be deleted on the second device.
Actual result
Deleted files were restored on the first device.

All plugins are up-to-date on both devices. I have sync logs below. I should also note that I have files on the second device which have not synced to the first device, because it’s been so busy restoring files I don’t want restored.

Had the same issue recently, where I deleted an entire folder after having moving everything files it contained to another folder (manual merge of two folders). The folder magically reappeared, maybe because of another device resyncing it and with some files (not all surprisingly) still in there.
Same thing is happening to me! I wanted to rebuild my vault because it was a mess! I moved the vault files to the cloud, but left the folder where it belongs. All other devices have sync closed. Right when I opened the vault all of the files that I moved into cloud are retiring! This has actually been happening if I deleted items off of devices, but I thought it was user error! I ended up with 13,000 files which is what prompted me to take the opportunity to start over! I thought I could fix this by moving the notes and now they are coming back! This has happened when I deleted files from my phone, my windows computer, my iPad and my MacBook. My vault is not in any type of cloud service.
I’m not sure how to get my sync log file, but here it is in my phone, after I deleted the Obsidisn folder all together! All apps and snippets are off and all of the files are returning. I did notice that normally it tells me from which device, but this time it’s just the file.
Mine is doing it too! Has been for months! I only use Obsidian sync, nothing in a cloud. I was down to 5,000 notes, now I’m back to almost 8,000! Most either duplicated or somehow during sync it is changing the file name from the name in the title! I’ve deleted and merged files and they return. I’m using Obsidian Sync. Last night these files were t there, this morning a bunch reappeared! I have no idea where they are coming from, and why they appear out of the blue! I switched it to permanently delete hoping it helps. I may have to delete Obsidian from all of my devices except one, which defeats the purpose of paying for sync lol.
This has been happening to me all morning - moving files out of an inbox folder, and periodically sync restores all the moved/deleted files and I have to go back and figure out what I had processed and what I haven’t.
This happened to me a while ago – maybe a year. Sharing as something to consider .
Tl;dr I was apparently making too many changes on one device (including folder moves them making changes within the folder) before syncing on the other device.
I can’t remember it in detail, but it occurred when I made quite a few changes on one device before turning on the other device and allowing it to sync. I think I moved folders as well as deleting files.
Since then I have made a point of keeping both devices active at around the same time when I’m deleting, or moving a folder then later renaming a file within the folder. So the changes can be synced incrementally.
I’m having exactly the same issue, and I confirm it happens with restricted mode activated on both my devices : windows and IOS, both on a local storage
I’m having same issue.
I have a folder that I need deleted from Sync, but keeps reappearing.
I closed all my other instances of Obsidian out, I cleared out my snapshots and history, have tried both deleting the files from within file directory and deleting it from Obsidian. I’ve tried to turn sync off and then on, tried everything I could think of in different combinations. I really need to figure this out because I can’t mix these files with my other project.
I’m having the same issue. My files just keep getting re-added, no matter what I do, and I have a very fast internet connection, and it shows the green checkmark saying everything is up to sync.
If I rename a folder or doc, the old name will often reappear as a new folder shortly after, and about half of the nested files will now be under that “old” folder that reappeared. The same thing happens if I fully delete a folder or file as well.
This means that my links were getting all messed up, since it was thinking there were two duplicate files in the same location/name.
When I’d go to delete the duplicate that reappeared, I ended up losing several really important documents that are completely gone now (I even dug through all my files/trash on each device and could not find them, nor did it show up in the file history). It seems like when I deleted the duplicates, it got confused what folder the nested files with identical names were under, and then deleted those as well.
From talking with others who just use iCloud, there don’t seem to be any issues here, but I had hoped I’d be able to share this remote vault with another person which isn’t possible with iCloud.
Thankfully I was within the seven days so was able to at least get a refund, but it’s a huge bummer that I’ve lost documents to this and keep ended up with randomly returning files. It’s disappointing that this has been a reported bug for over a year that doesn’t seem to have been resolved.
Maybe someone will develop a plugin . I will confirm that it happens every time when doing bulk operations to files. If the developers cannot replicate this, I want their bug free copy of Obsidian.
Adding and removing plugins doesn’t seem to have any magical effects on this problem. However, I wonder if a creation/modified date/timestamp format Obsidian uses is in conflict with some OSes and/or sync solutions. So when the two files are compared, its confusing both Obsidian and the synchronization and what you are left with is unpredictable.
I’m not having issues with it anymore; it’s working fine for me now. But I’m not really sure what changed, unfortunately, so I’m afraid I don’t have any insights for you.
