Remove the wrong tag groups and keep only the correctly identified tag groups underneath.
I tried to fill the text between the two tags, but it still recognized the two tags as one.

I’ve not used that plugin before my simple testing, just now, but do you get the output you want if you toggle Settings > TagFolder > Disable narrowing down .
It seems like this setting is what causes it to build those “unique” combinations of tags as separate folders.
