How is .obsidian at the root level different from the .obsidian at individual folder level? Specifically, if I can save hotkey and settings config at root level, would it get propagated to all the individual folders’ .obsidian files?

The first one contains some of the app’s information, while the second folder contains the settings for that particular vault. Also see: How Obsidian stores data
