Using the “note composer” and “merge current file with another file”, the links currently pointing to the note that is being merged (and will hence disappear) should be updated to point to the new merged note.
I personally really like how GitHub - hkgnp/logseq-mergepages-plugin does it. It adds the old page name as an alias to the new page and then keeps the original link. Like this you can the prevent loss of context that occurs when the text of a link changes
