There are a lot less space on mobile so I’d like to disable backlinks in document to only show on desktop instead.
Is there a general way to make certain setting device specific without unchecking the sync all plugin settings from obsidian sync?

Unfortunately, I don’t think there is.
Backlinks in documents can be enabled per-note now (via the note menu); that probably doesn’t help you, but FYI.
