I am trying to create daily notes by clicking on a link in my weekly note template. I am using templates and the periodic notes plugin. If the daily note has already been created then it links to the daily note with my daily notes template. If the daily note has not already been created it creates a daily note, but without my daily notes template and without placing it in my daily notes folder - both of which have been set in the periodic note settings.

Yes, Periodic Notes (and Daily Notes) only applies the template when you use its button or command.
If you use the Calendar plugin, it will apply the template when you create a daily note by clicking the appropriate day.
I believe it’s also possible to make templates using Templater that apply on creation, but that’s a whole other thing and I don’t know the details.
Another option (not the smoothest) is to add templates for every weekday into the weekly note (using date math template tags as needed), then cut and paste them into the notes when you create them.
