I noticed I have some folders remaining in my published version despite having deleted them in the Vault. I’d like to get rid of them in my published version

Have you tried hitting the publish button after deleting the folders? Someone recently made a comment that you do need to publish sheet setting that is deleted in the last ready for publishing. So the button kind of becomes “execute”.
if you had unpublished everything, there would nothing on your website and the there would be no “changed” section in your screenshot. Again deleting files locally in your vault does not mean you unpublish things.
Then how do you explain that I have only one file in "Unchanged (select to unpublish) and still many files published on my website ?
(the one file remaining is my homepage which I didn’t unpublish)
As you can see in the screenshot of my first message, the Change section contains only one file, yet on my website we can see many files.
no, in your screenshot, the Changed sections contains 41 files (of which 0 currently selected). It means that 41 published files are currently different from the local version on your computer.
What I had to do was to select the deleted files in “changed” and hit publish.
My confusion came from the fact that I had to click onto the buton “publish” to unpublish them which doesn’t really makes sens does it ?
It was this I was (badly) hinting towards in my first reply. I think one way to think of it is that your vault and the published site are two different entities, and it’s not automatic that changes in one is propagated to the other.
So if you do changes to the vault, irrespective of that is addition, changes or deletion, you need to publish those activities to the published sites.
