Whenever I start up Obsidian, it re-indexes my main vault. Each time it does this, the message windows says that it will only happen once. With over 40k files in the vault it is a non-trivial exercise and takes time. Why does it keep starting from square one and how do I avoid this?
I did see an old similar bug report from a couple of years ago but no solution.
I did allow it to finish, repeatedly (on subsequent days). The number of files did go down as expected and did reach zero. In other words, it is finishing apparently successfully. Everything works fine. It would seem that on completion some internal flag is not being correctly set (just a guess). However you look at it, it appears to be a bug.
This isn’t about whether it is a bug or not. You need to supply enough information either A) to reproduce the bug so it can be fixed, or B) to give us enough information to see what the problem might be to give you suggestions. The templates are there for a good reason.
What OS? What Obsidian version? What plugins? What path is your vault stored in? Are you using cloud syncing tools? etc. Please give more information.
When Obsidian starts, the re-indexing window appears at the top right. It says that the process will occur once. The re-indexing proceeds, with the record countdown, as expected. Once it completes, the window closes and Obsidian functions normally.
The newly added structure functions correctly.
Actual result
Every time Obsidian is reloaded, the re-indexing of the vault is repeated, taking the same amount of time and counting down as would be expected. But it repeats on every reload.
The system otherwise functions normally and all references work just fine. If I didn’t know that is shouldn’t repeatedly re-index I might think it was normal.

Additional information
The file structure being indexed is roughly 40k files. It has been tested and is working elsewhere.
Okay, so just make me out to be a liar (haha) and add mystery, it magically resolved. I loaded Obsydian again to take a screen shot of the re-indexing window and it did not do it! Several reloads since and nada. I have no idea why, but I have an anecdotal guess. The last time that it re-indexed I left it running for at least a hour after the re-indexing windows countdown showed zero and the window closed. Could it be that it continued to work in the background for some time and actually did complete after some period? That is the only explanation I can think of. Considering it was indexing well over 40k files, it might be plausible…
