When I try to open one of my notes through my custom domain in my main Chrome window, I get a 404 - File not found error. However, if I open the same link from an anonymous Chrome window, I can open it just fine. The problem persists even if I remove the cookies of my custom domain in my main (non-anonymous) window. The notes can always be opened through the publish.obsidian.md link, so the problem lies in the custom domain.
